I've converted your FCPXML and compared sequence in Pro Tools to the Project in FCP X. Every clip that is in the FCP X project is present in the Pro Tools sequence.
Can you try opening you FCPXML in FCP X and confirm that the clip hasn't gone missing during the XML export in FCP X?
If the clips are present in the FCP XML, perhaps you could attach some screen grabs of FCP X and Pro Tools highlighting the clip that has gone missing?

In the AAF we mis a part of an dialog between 01:20:22 and 01:43:14, between 02:06:08 and 02:19:08 is a part of the music missing.
