Yes, all media must be online when converting FCPXML to AAF otherwise it will fail and report which clip it was unable to find.

The audio is embedded in the AAF so there is only 1 file that will need to be opened in ProTools

X2Pro makes AAF from FCPX XML so all media has to be online at the time X2Pro creates the AAF I’m guessing correct?

Does it embed audio into AAF or just point to media?
